Same thing happened to me but i think might have better idea of what got affected , you see i made a save before going to church with  chastity which was unaffected but one of my save that i made when making a choice between keeping the relic or destroy it got affected . 

Not sure if it is a bug or what but the deployable menu seems to remove the skip, back,save etc buttons
